چکیده

Microorganisms are known to counteract salt stress through salt influx or by the accumulation of osmoprotectants (also called compatible solutes). Understanding the pathways that synthesize and/or breakdown these osmoprotectants is of interest to studies of crops halotolerance and to biotechnology applications that use microbes as cell factories for production of biomass or commercial chemicals. To facilitate the exploration of osmoprotectants, we have developed the first online resource, 'Dragon Explorer of Osmoprotection associated Pathways' (DEOP) that gathers and presents curated information about osmoprotectants, complemented by information about reactions and pathways that use or affect them. A combined total of 141 compounds were confirmed osmoprotectants, which were matched to 1883 reactions and 834 pathways. DEOP can also be used to map genes or microbial genomes to potential osmoprotection-associated pathways, and thus link genes and genomes to other associated osmoprotection information. Moreover, DEOP provides a text-mining utility to search deeper into the scientific literature for supporting evidence or for new associations of osmoprotectants to pathways, reactions, enzymes, genes or organisms. Two case studies are provided to demonstrate the usefulness of DEOP. The system can be accessed at. Database URL: http://www.cbrc.kaust.edu.sa/deop/

Gene regulation network fitting of genes involved in the pathophysiology of fatty liver in the mice by promoter mining

Background and Aim: Non-Alcoholic Fatty Liver Disease (NAFLD) is the major cause of chronic liver disease in developed countries. In this study, we identified the most important transcription factors and biological mechanisms affecting the incidence of fatty liver disease using the promoter region data mining. Materials and Methods In this study, at first, the marker genes associated with this...

Prediction of MicroRNAs bind to Toll-like Receptors Pathway in Chicken based on Bioinformatics Method

Background: Toll-like receptors (TLRs) detect diverse pathogen-associated molecular patterns and play a critical role in the innate immune response. Hosts should activate TLR-signaling pathways to eliminate invading pathogens. However, excessive activation of these pathways may interrupt immune homeostasis, leading to several diseases. Therefore precise regulation of TLR-signaling pathways is e...

Genome-wide Association Study to Identify Genes and Biological Pathways Associated with Type Traits in Cattle using Pathway Analysis

Extended Abstract Introduction and Objective: Type traits describing the skeletal characteristics of an animal are moderately to strongly genetically correlate with other economically important traits in cattle including fertility, longevity and carcass traits. The present study aimed to conduct a genome wide association studies (GWAS) based on gene-set enrichment analysis for identifying the ...

Using the Protein-protein Interaction Network to Identifying the Biomarkers in Evolution of the Oocyte

Background Oocyte maturity includes nuclear and cytoplasmic maturity, both of which are important for embryo fertilization. The development of oocyte is not limited to the period of follicular growth, and starts from the embryonic period and continues throughout life. In this study, for the purpose of evaluating the effect of the FSH hormone on the expression of genes, GEO access codes for this...

Metabolomics approach reveals urine biomarkers and pathways associated with the pathogenesis of lupus nephritis

Objective(s): lupus nephritis (LN) is a severe form of systemic lupus erythematosus (SLE) with renal complications. Current diagnosis is based on invasive renal biopsy and serum antibodies and complement levels that are not specific enough. The current study aims to identify new biomarker candidates for non-invasive diagnosis of LN and explore the pathogenic mechanisms...
